I have not personally tried to set the undo buffer to a lower value, but have thought of it.  I guess I'd like to keep the undo buffer at a relatively high value.  I'm pretty sure from experimentation that a higher resolution image is the major cause although it happens less frequently when a lower resolution image is being used.
 
Some people didn't realize that this was the cause of their problem until I told them.  I'm not sure what number their undo buffer was set to.

did you already try to set the undo buffer to a lower value e.g 1 or 10? You can find this setting in preferences  dialog / General tab

On a different note:
When you updated StereoPhoto Maker to include the clone tool a few years ago (a tremendous addition by the way), it was immediately evident to me that the tool could be used for creating entire conversions from 2D to 3D.  Although the procedure is a bit tedious because SPM was not programmed with converting entire images in mind, I wrote a tutorial for the SPM conversion procedure shortly after the implementation of the cloning tool, and have been sharing it with a few 3D groups...  anaglyphs(-at-)yahoogroups.com  and 3D-StereoviewXchange(-at-)yahoogroups.com 
 
Some other individuals have also started doing conversions using the clone tool via SPM as evident on "Flickr", "YouTube", and the Yahoo 3D stereo groups.
 
At this time I would like to formally request that you consider implementing a few features into StereoPhoto Maker to enhance the ability for creating conversions through SPM.  The program is nearly a stand-alone application for this feature already.  It just needs a bit of focusing these capabilities together under a menu selection.  A couple of suggestions for enhancement might be...
 
1.  A 2D-3D conversion section in the menu to include an "eyedropper paint pallet".  I've found that sometimes I need to go outside SPM to better fix certain areas by painting a certain color for the "fix".  (This feature would also prove valuable for processing normal 3D stereos).
 
2.  A way to automatically empty the "Undo Buffer Clear" to keep the program from hanging up because of the memory buffer becoming full.  This happens during conversions of large resolution images because of keeping in memory the previous actions along with the memory required for higher resolution images.

I have done over 200 full conversions and countless partial conversions using SPM.  A search on Flickr may provide even more examples from other enthusiasts.
 
I have gotten many requests from strangers that would like to convert images.  I often ask them to join one of the two Yahoo groups I mentioned above where I have my tutorial in the Group Files section.
