Beautiful subject and composition JR.

There was some kind of obstruction on the bottom left corner that was only in one chip and causing a distractive WV (window violation).  To fix it I cloned the same area from the good chip to the other one using SPM's clone tool.  I also noticed a dark sliver running along the bottom edge so I also cloned that edge.  When I started cloning, I noticed the color had to be balanced so I used the "Auto Color Adjustment" feature in SPM. 
(After a color anaglyph has been saved, one of the two chips will no longer contain color properties).  I also noticed a difference in shade between the two chips, so I had to lighten one chip several times to get it to match the shade of the other before cloning.  All this difference in shades and color may have been due to the anaglyph having being saved and loosing color in one chip.  This is why I prefer working from a side-by-side or X-View format since both chips contain color.  If for no other reason, this may be why saving in a side-by-side format as well, could be a good thing and also saving a copy in the highest resolution possible, then always working from a copy.

It's always difficult to clone a flat surface horizontally, but I think the outcome is acceptable.  While I was working on it I decided to adjust the "H_Pers." via SPM.  This may not have been necessary but usually doesn't hurt.  What it does is straighten the perspective of the tall structures so that they are more perpendicular instead of leaning in towards the center of the image.  I didn't go so far that it eliminated the lean in altogether.  So, I left it leaning in a little because we're used to seeing images this way.

Finally, to eliminate unwanted results around the edges of the image after these adjustments we re made, I cropped just a little around the entire image.  I also adjusted the NPO (Near Point Object... in this case the foreground) so that it was a little further behind the stereo window, eliminating any possible soft WV (soft Window Violation) and giving more "breathing room", (illusion of depth).

Attached is a before and after example so you can more easily see the differences.
