Nothing easier in your case:
on your cameras set the Mode dial to Movie en start shooting
keeping the cameras as steady as possible and without zooming.
De resulting videos are opened in StereoMovie Maker

In menu Stereo select Color anaglyph, Half color.
Easy Adjustement is the same as in StereoPhoto Maker by the same
autor:only make sure that the shifted positions are even numbers.
The only extra thing to do is to synchronise the two videos by
clicking the red/blue left/right arrows at the bottom of the screen.
Finally you save your stereo movie using the side-by-side stereo
format and the xvid codec.
The resulting file takes about 20 Mbyte per minute.

The get the best quality you can use a lossless codec and save your
stereo movie as an anaglyph that can be viewed in your favorite
viewer. Perfect quality has its price however: 400 Mbyte per minute!!
But you have the best stereo you ever saw.
