Hi Dariush,
 
I re opened the same file with spm and checked the settings within easy adjustment. It looks like SPM automaticly changes some things after loading the file.
 
I did a reset of the adjustment on this file, so this is the one that comes straight out of the cam with minor color correction.
Now i see why my images have allmost no depth, i think i don't need the auto re-align within spm.
I ask you, is this image better than the previous one ?

Now I can not really calculate which lens in a bit out of alignment but I know that you can do it easily with photoshop (I use photoshop C2, what type you use?) or with your Anaglyph maker sofware you use.
I don't see a serious problem anyway :-)

I cant seem to get it aligned perfectly, just don't know exactly how "optical axes" works. In the manual it says, "positive value moves left lens up". Tried both positive and negitive, made new photo's with these settings but i cant seem to find the right setting. I think for now i let the camera in the default settings and use SPM to align all of my pictures. You said that the camera is not perfectly aligned at the below right angle, i can only move the left lens up or down. Witch way should i move this lens (up,down) ?

yes, as I can understand your camera's lenses are not aligned perfectly ( below right angle)and need to be aligned by yourself!
This image has a "natural"depth as the Fuji camera can offer  but the whole scene should be pushed back from the image's surface! We must "feel" that there is distance and "air" between us and the subject you photographed. Please try again this image as I suggested and mail it again :-)
