Thanks for your input.  I thought of attempting a less exhausting method by using only two focusing points: one for background and
one for foreground, then combining in SPM.  The stereo microscope I just bought is decent, but doesn't offer enough control for what you
suggest, PLUS I don't want to age too much while making my second stereo micrograph (60-80 exposures for one stereo pair?)  : -).  But I'll check out the software you recommend
(and here I had hoped to spend as little money and time as possible).

That's an encouraging result!
To improve DOF the technique is to proceed layer by layer: take a picture, change the focus by a small amount so another part of the image is in focus, take another...
then use a specific software (like CombineZ http://www.broadhurst-family.co.uk/lefteye/MainPages/combinez.htm ) that will extract only the parts in sharp focus and merge them all in one picture.
Of course in 3D it's more complicated ! At the french stereo-club we have a fellow member that is a specialist of this, taking 60-80 pictures for just one stereo pair.
His pictures are stunning.

Deriving inspiration from my recent acquisition of a microscope as previously posted, I bought another, but one for viewing in stereo.
Then I acquired a USB camera designed to be inserted into the eyepiece tube(s ) , enabling  right and left chips
to be made for 3-D photography.  Each image was then opened in Photoshop, enhanced, and finally converted to an anaglyph
in SPM. 
 
This is my first attempt.  At left is the small rock that became the subject for the resulting ana at right.  The main drawback,
which may be insurmountable is the shallow depth-of-field due to the high magnification.  In the future I may have to
use smaller subjects to get around the DOF situation.  It looks like there will be lots of upcoming experimentation in store!
